There is no evidence to suggest that rebooting the servers would solve that issue. At most it will shuffle the solar systems around so they are handled by different servers, so it would become someone else's problem.

Did you board the crew from another empire's city? That would explain why they were of another empire allegiance.
As for why they couldn't move/path on the ship. That could be server issue or broken pathing in the ship's blueprint.
