Assigning manufacturing lines is still the solution it seems.

I believe the "Auditoriums" you are looking at is just the number of workshops in the building. It is called "Assembly Lines" in a vehicle factory and the like.
Maybe rename it is to "Labs" would make more sense. Or even better, just call it "shops" like the name of the volume.
What affects morale the the number of "Auditoriums" volume assigned in the blueprint.
What is the blueprint ID of that building blueprint so we can check it?
The blueprint (3205408 - 'Sphere 12 Uni4P H') seems to have it right though:

"Auditoriums" add manufacturing work shops? Didn't know that.
Fixed a problem with universities. Auditoriums were not tallied correctly unless at least one patent development process was enabled.
This bug caused any manufacturing building that had no processes enabled to be reported incorrectly.
The fix will be posted at the next server restart.
