I had my spacecraft factories build a few identical ships. Two of them happened to finish at about the same time. They spawned occupying the same space, with no way to separate them.

In total 4 ships were building at the same time.

If you can get inside one of the ships you can order it to self-destruct. Or if it is a small ship you can likely blow it up with a normal rifle.

Yeah I was able to self destruct one to save the other. Still a shame to lose one. Would've been a real bummer if I lost one of those ships that takes months to make.
